I had a tenant checkout on the 31st and it wasn’t until yesterday that I noticed they patched carpet and left the place filthy… Is it too late to deduct from their deposit? Was this supposed to be discussed at the time of checkout? It was not. The deposit has not yet been returned.

It should have been discussed at the time of checkout, however, you still have their money.
I would take pictures of the place after they left it. Assess the damage and if there is any money left from their deposit, I would tell them that they are entiled to it and make sure that they sign off on a written document that indicates the reason why only a portion of the deposit was returned.
Hopefully, the deposit covered the damages.
